He married Elizabeth Boles who is buried beside him., He later married Ada May Henderson. Ada later married Lewis, Foster and is buried beside him in Alvarado, Texas, Balch Cemetery

Nathaniel is the father of Andrew Jackson Flatt, William, Madison Flatt, Millie Ann Flatt(McCarley) and Mary Queen (Polly), Flatt (Dickerson). all are buried in Center League Cemetery
